Description

  • Maintain and improve WDL workflows running on AWS Batch and AWS HealthOmics.
  • Own the transition from existing WDL workflows to new Nextflow workflows on shared tooling and infrastructure.
  • Manage the team’s AWS infrastructure as code in Terraform.
  • Improve reliability, reproducibility, observability, testing, monitoring, and alerting across compute environments.
  • Build and harden internal tooling that reduces manual work and supports production issue triage.
  • Help scientists run and debug their own pipeline work end to end without engineering support.
  • Partner with science leads and data scientists to bring new methods into production pipelines.
  • Provide first-line review of changes from scientists and data scientists.
  • Work with the production organization on handoff readiness for capabilities moving out of research.
  • Use AI coding agents for implementation, review, investigation, and operational triage while owning the quality of shipped work.

Requirements

  • Degree in Bioinformatics, Computer Science, Computational Biology, or a related field, or equivalent work experience.
  • 4+ years of software or pipeline engineering experience, preferably in a life sciences, sequencing, or production-adjacent setting.
  • Demonstrated ownership of a system end to end in production.
  • Strong Python and software engineering fundamentals, including testing and debugging.
  • Experience with at least one workflow system such as Snakemake, CWL, WDL, Nextflow, or similar.
  • Real cloud experience, ideally AWS, including infrastructure as code.
  • Terraform experience is preferred, though another infrastructure-as-code tool is acceptable.
  • Solid Linux, container, and version control practice.
  • Experience building and using an AI-assisted workflow, with the ability to explain what it replaced and how it was validated.
  • Ability to learn unfamiliar tools quickly and communicate clearly in writing.
  • Direct WDL or Nextflow experience is strongly preferred.
  • Familiarity with AWS Batch or HealthOmics is preferred.
  • Scientific curiosity to understand the biology behind the pipeline is a plus.
