Description

  • Own the design, testing, deployment, maintenance, and production support of structured EMR and clinical NLP pipelines.
  • Develop extraction workflows for diagnoses, symptoms, laboratory results, medications, procedures, demographics, and related clinical attributes.
  • Normalize clinical concepts using ICD, SNOMED CT, RxNorm, LOINC, UMLS, UCUM, and other medical terminologies.
  • Interpret negation, uncertainty, temporality, experiencer, treatment status, note structure, and conflicting clinical information.
  • Build and evaluate hybrid clinical NLP solutions using rules, dictionaries, machine learning, deep learning, and LLMs.
  • Design ETL workflows, APIs, mappings, and validation controls for a transplant-focused OMOP Common Data Model.
  • Partner with clinicians to define schemas, mappings, annotation guidelines, reference datasets, and acceptance criteria.
  • Measure model and data quality, perform clinical error analysis, validate generalization, and maintain provenance and human-review workflows.
  • Monitor production data quality, throughput, reliability, and model performance while resolving operational issues.
  • Lead technical reviews, document architecture and procedures, mentor engineers, and communicate tradeoffs to cross-functional stakeholders.
  • Follow HIPAA-aligned security, privacy, compliance, least-privilege, logging, and secure data-handling practices.

Requirements

  • Master’s or Ph.D. in Computer Science, Computational Linguistics, Biomedical Informatics, Data Science, Engineering, or a related field, or equivalent practical experience.
  • 7+ years of relevant NLP, machine learning, or applied AI engineering experience, including 3+ years delivering production clinical NLP solutions using EHR or hospital notes.
  • Advanced Python and SQL skills, including pandas or comparable tools, relational modeling, ETL orchestration, incremental processing, schema validation, and automated data-quality checks.
  • Experience integrating EMR data through HL7 FHIR, HL7 v2, APIs, or database extracts and reconciling patient, encounter, unit, timestamp, duplicate, and conflicting-source data.
  • Hands-on OMOP CDM and OHDSI vocabulary experience, including source-to-standard mapping, vocabulary relationships, ETL development, and OMOP data validation.
  • Experience with clinical entity recognition, linking, relationship extraction, assertion and temporal detection, section detection, abbreviation disambiguation, negation, uncertainty, and experiencer identification.
  • Experience with medspaCy, scispaCy, cTAKES, or comparable clinical NLP frameworks using rules, dictionaries, and machine learning.
  • Experience with ICD, SNOMED CT, RxNorm, LOINC, UMLS, terminology services, value sets, ontology hierarchies, local-code crosswalks, version management, and unit normalization.
  • Experience evaluating transformer models with PyTorch, TensorFlow, Hugging Face Transformers, or comparable tools, including LLM extraction and schema-constrained validation.
  • Experience creating clinician-reviewed datasets, measuring precision, recall, and F1, preventing patient-level leakage, and evaluating performance across systems and note types.
  • Experience building production APIs or cloud-deployed containerized applications with Git, CI/CD, testing, monitoring, versioning, batch inference, and error recovery.
  • Ability to lead independently, mentor engineers, document designs, and communicate with clinicians, scientists, engineers, and business stakeholders.
  • Preferred: transplant clinical data or research experience; OHDSI tools such as Usagi, Achilles, or Data Quality Dashboard; biomedical model fine-tuning, active learning, distributed processing, high-volume inference, or OCR/document-layout processing.

Benefits

  • Base salary of $145,000–$187,000 for San Francisco Bay Area roles.
  • Base salary of $126,000–$158,000 for remote U.S.-only roles.
